Possible solutions...
- Just let the legends be above 100 even though present players can't be.
- In editions of the game with legends, scale down the present NHLers so that the best players are 65 - 70 so that Gretzky, Lemieux, and Orr can be ~90.
- In games/roster comparisons in which legends are involved, scale down the present NHLers appropriately.
And yeah, things like speed and passing should have way more weight than things like faceoffs if they don't already.
Federer is being pounded by Murray and Djokovic. Maradona > Pele. Schumacher was beaten by Rosberg in the same car for pete's sake, for 3 straight years.. And even when he was at his best, Alonso beat him in a Renault...

Awful example you used there. Wilt absolutely dominated the league and it wasn't even funny. Quite literally was a man amongst boys. That's not to discredit Gretzky at all. It's just that Wilt was pretty much unstoppable. It really wasn't fair.
Gretzky was more dominant... and more successful. Chamberlain was amazing, but there's no comparison as far as dominance is concerned. He's not in the same league as Gretzky. He doesn't even lead the NBA in all-time scoring (4th all-time).
He can thank half of his records to the fact that Mario played under 1000 games in his career.
