How many Ovechkin score in 3on3 or 4on4 overtime though? I imagine it's significant number. Gretzky never had that advantage.

Actually 4on4 and onward goals shouldn't be counted on anybody stats. It's not fair to other players. Less players on ice and stars play the full 5 minutes
There's been a lot of rule changes since Gretz's era. Who knows how many of his goals get called back from a challenge or an offsides that was missed?

Well, but Ovechkin has lost 107 more games than Gretzky due to lock-outs and Covid. Most of the games were lost during his prime-scoring years. Should this be a part of the hypothetical goals calculation also?

Probably pretty much equal to the number of goals Gretzky scored against the handyman the team picked up off the street to cover for their usual starting goaltender who was too drunk to play.
I say that jokingly, but it’s all been gone over time and time again. Ovechkin plays in a league with better equipment and conditioning. Gretzky played with better teammates in a league with worse player parity. Both have their positives and negatives you can give and take away from them. Gretzky is the undisputed greatest player ever in the game. Ovechkin already has a very real argument for being the greatest goal scorer ever. If Ovechkin goes down as the greatest goal scorer (whether he breaks the record or not), it’s not going to change anything about Gretzky’s legacy, he will still be the greatest player of all time by miles.

That's subjective? No, there were no coaches challenges nor did they have the technology to enforce the ridiculous stinginess of offsides nowadays not to mention goaltender interference wasn't even a thing (introduced in 91-92).
