I'd guess the original protection was something very liberal like playoff protection, and they agreed to less protection so that Vancouver can actually expect to get the pick this year if NYR just barely miss the playoffs.

Vancouver received young assets for JT Miller and his contract? That's a win for them. Chytil is an excellent player when he's healthy. Emphasis on the last three words.
